Best option I feel is the incendiary rounds from the Mortar Half-track. The fire does damage over time and will eat away the health of the unit in the trench. This is best done from a fairly close range which will ensure the incendiary mortars fall as close together as possible.
Option 2 for the PE are getting the incendiary upgrades from the HQ and then following a similar strategy to the Wehrmacht in approaching the trench from two directions and having one, or both, toss incendiary grenades in the trench.
The key with grenade tossing is to figure out how the unit will throw the grenade so it has the best possible chance of actually landing in the trench. This takes timing and experience to master.
The very best way is to attack the unit trying to build the trench. You will likely be able to destroy the trench as it is building if you focus fire on that.
