Mumakil are slow, so I think they're much harder to use than ATs. Especially in late game where you can't really afford to spend too much time coordinating your attacks carefully, speed really matters.
On the other hand, your first Mumakil is cheaper than your first AT (assuming you have no cage or pen yet). Also Mumakil are more threatening to heroes, and their charge ability is more dangerous than anything an AT can do.
